Hi Casey, here's the final version (...for now)!

There have been three additional developments:

  • I've changed from using a 'nesting index' approach to a phylogenetic approach to identify candidate gene loss events. I find the last common ancestor that would have possessed the gene of interest and then find which tips are members of that clade yet lack the gene.

  • I've tested the null hypothesis with a randomized matrix.

  • I expanded my Cluster Troubleshooting section

Also, the pictures are super huge because I couldn't figure out how to resize them in GitHub markdown.

I would love to discuss this project more with you! I think there's potential for interesting paths.

…ows/columns meaning only Hsa and Dre was in matrix - not Spu. Corrected, but since Spu outnumbers Hsa and Dre by far clustering pattern is different. Repeating this workflow with Hsa Dre and Tgu leads to same clustering pattern as before. Is this clustering pattern unique to high quality genomes?
